Problem: iBooks doesn't show up in iTunes App
Hey, maybe some of you guys have some idea why iBooks disappeared from the Apps part of iTunes when the iPad is connected?
When I had my first iPad it was there, and I was able to upload PDF files to the iPad under iBooks. But when I upgraded to the iPad 2 and uploaded my backups, it mysteriously disappeared from the roster of apps.
It obviously works, but it's no longer in the Apps portion of iTunes, and I can't upload any PDFs, or any other books for that matter. I only noticed recently that it was gone when I was going to upload a mess of work PDFs to the iPad, hopefully under iBooks. But it's gone from iTunes!
I've tried everything: uninstalling and reinstalling iBooks, even restoring the whole system and seeing if that would likewise restore iBooks to the iTunes window. But so far, nothing.
Would appreciate any help.

I think the books for iBooks is in the Devices portion(when you plug your device) of iTunes, alongside with Music, Movies, TV Shows, etc. If it is not showing, you could check preferences and check Books.

I don't think you quite understand my predicament.
I know the books portion of iTunes; it's never been a problem for me, I can always download books from there. I'm saying iBooks is not in the Apps' File Sharing window of iTunes, so I can't put PDFs or other files in there. Can someone help?

Same here. I mean, I didn't notice right away, since I actually use the full version of Bookman for PDFs, CBRs and other reading material that requires a larger format than my Kindle. I don't really need it, but whatever could the problem be? Grrr,,,

Put your eBooks and PDFs in the Books section:

Natsgo is right. I just opened itunes and just tried adding pdf files to itunes, and they went straight to the books portion. So I guess if its just pdfs you can still use ibooks for them. Just add the pdf files to itunes and you can drag and drop them from there to your ipad.

And take note, .epub and .pdf are the only type of files that can be synced. You need to convert or use 3rd party apps for others (like .cbr et al).

Natsgo is correct, when you sync or drop copy PDFs into iTunes, it will go to Library > Books (not iBooks). Additionally, you will see your PDF files under Your User > Music > iTunes > iTunes Media > Books > Author Name.
